How to use Claude for molecular cloning, primer design and plasmid maps
Maintained by the Talindrew team · Last updated
On its own, Claude (like ChatGPT) answers molecular biology questions from what it learned, so a primer's melting temperature, a digest's band sizes or a sequence's reading frames can be plausible and wrong. Connect Talindrew's MCP server (https://mcp.talindrew.com/mcp) and Claude calls tools that compute them: it fetches a plasmid from Addgene, draws its map, cuts it, runs the gel, designs and checks primers, finds CRISPR guides and writes the result into your lab notebook. Connecting takes a minute in claude.ai, the Claude desktop and mobile apps, or Claude Code, and the free plan includes 25 tool calls a week.

Talindrew in Claude and Codex: clone, run gels, design CRISPR guides and screen drugs with AI
Chapters
Why connect a tool instead of asking Claude directly?
A language model predicts likely text; it does not run the nearest-neighbour thermodynamics behind a Tm, scan a sequence for every recognition site, or translate six frames. It will often be close, and a wrong Tm or a missed internal site costs a failed PCR or cloning round. With an MCP server, Claude decides what to do and the server does the arithmetic on the real sequence, and the answer names its method.
Connect Talindrew to Claude, step by step
This works in claude.ai, the desktop app and the mobile app; a connector added on the web appears in all three.
- Open Customize → Connectors (claude.ai/customize/connectors) and choose + Add → Add custom connector.
- Name it Talindrew and paste https://mcp.talindrew.com/mcp.
- Click Connect, sign in with Google and click Allow. The first sign-in creates your free Talindrew account.
- In a chat, ask for something below and approve the tool when Claude asks.
- Claude Code instead: claude mcp add --transport http --scope user talindrew https://mcp.talindrew.com/mcp, then /mcp → talindrew → Authenticate.
What to ask
Each of these runs on Talindrew's engines and comes back as a map, gel or table you can check.
- Fetch pUC19 from Addgene, cut it with EcoRI and PvuII and show me the gel.
- Design primers to clone GFP into pET-28a by Gibson assembly, then check them for hairpins and dimers.
- What is the Tm of ATGCGTACGTTAGCCTAG by nearest-neighbour, at 50 mM Na+ and 250 nM primer?
- Find SpCas9 guides in the first exon of human TP53 and rank them by on-target score.
- Codon-optimise this protein for E. coli and give me the CAI.
- Write today's cloning into my lab notebook with the map and the primer table.
What you get back
In Claude and ChatGPT, results render as Talindrew panels: an interactive plasmid map, a gel beside its ladder, primer tables and the Tm by four methods. Results link into the Talindrew app with their inputs filled in, so a design started in chat continues in the full editor, and a cloning strategy built in chat opens as the app's workspace in OpenCloning's file format.
Claude alone vs Claude with Talindrew
| Task | Claude alone | Claude + Talindrew MCP |
|---|---|---|
| Primer Tm | Estimated from memory | Nearest-neighbour, Wallace and salt-adjusted, computed on the sequence |
| Restriction digest | Lists likely sites | Every site among 600+ enzymes, with Dam/Dcm, fragments and a simulated gel |
| Plasmid map | Text description | Interactive map with detected features |
| CRISPR guides | Suggests candidates | SpCas9 guides scored for on-target activity and off-targets |
| Keeping the work | In the chat only | Saved sequences, cloning workspaces and lab-notebook entries |
Frequently asked questions
Yes. The same server URL works in ChatGPT (as a custom MCP plugin), Codex, Cursor, VS Code, Gemini CLI and more; www.talindrew.com/mcp has a setup page for each of 23 clients.
Connecting is free and the free plan includes 25 tool calls a week, reset every Monday. Plus ($9 a month or $99 a year, 7-day free trial) makes tool calls unlimited; protein structure prediction and drug-discovery runs need Pro or Max.
No. Talindrew receives only the tool calls Claude makes to it, with the inputs for that call. Each AI app gets its own token for your account, which you can revoke in Talindrew under Settings → Connected apps.
